I know someone who went through this. He went on his own, to Putrajaya, was "treated" like football. Go to this department, they say another one, go to another one, they say yet another one, go to another one, they say back to this one. Wasted many days just to figure out, and got nothing in the end. He gave up. He went back to his country. If you can get the form for filling, that ITSELF is a miracle. Maybe "agent" can help you. Agents have "connections" - as usual, money will make people do the running. They know how to go about if time is money. Some call it "runners". Sorry, I can't recommend any. I dont know who is real and who is fake.

In Malaysia, there is no "Residence permit" as such., .... If you have married a local, you still need to renew your social visit pass when it expires, although with the marriage certificate, you can apply for a longer term " foreign spouse permit'', of six months to two years with your spouse as guarantor and sponsor. This permit is renewable without much difficulty if you stay married, and with your foreign passport still valid, and have kept to the conditions of the permit [e.g. no employment] After five years or so, you are eligible to apply for "P.R."....[don't rush it].....much latter, you can apply for a citizenship.... All Information can be obtained from the Immigration Department in Malaysia. [with a foreign spouse permit, you can still apply for employment, but it will have to be in the professional or expert field were no locals can be found....but it is likely that you will be refused, unless the present laws are reformed.] Links: http://www.imi.gov.my/index.php/en http://www.expatforum.com/articles/visas-permits-and-immigration/malaysia-visas-permits-and-immigration.html
